The 1942 battles of the Coral Sea and Midway island are retold through the points of view of both sides. When an audacious US air raid reaches Japan itself, Combined Fleet commander Isoroku Yamamoto orders seaborne invasions of Port Moresby in the southwestern Pacific and of Midway Island near Hawaii, invasions that Yamamoto hopes will smoke out the US Pacific Fleet for destruction before the full might of US war production can kick in. The Japanese are supremely confident of victory over the vastly outnumbered US fleet, but they are unaware that US Navy intelligence has cracked the Imperial Navy's codes, allowing the US to deploy aircraft carriers to maximum counteroffensive effect.

In 1941 Captain Jonathan Shepard takes over as Director of Operations at naval headquarters in London just as they receive reports the the Bismark, the pride of the German navy, is going out to sea in the North Atlantic. Shepard argues in favor of moving as many ships as possible to the area to find her. In their first encounter with the Bismark, the Royal Navy loses HMS Hood, the largest ship in the fleet while HMS Prince of Wales is severely damaged. Shepard then transfer ships from the Mediterranean fleet to go after Bismark including the aircraft carrier Ark Royal on which his son Tom is serving as an aircraft gunner. Damaged in a second encounter, the Bismark heads for Brest on the French coast and the safety of German coastal defenses and air cover. The only ship in range is the Ark Royal but in their first air sortie, they inadvertently attack HMS Sheffield when they mistake it for the Bismark. In the second air sortie, they damage the Bismark sufficiently to allow the surface fleet to catch up to her and sink her.

During the Jewish Holocaust of the Second World War, as part of the genocidal "Final Solution", several death camps are established in occupied Poland to recieve, process, and extreminate the Jews of Europe. To help run this massive machinery of death, the German S.S. establishes the Jewish Sonderkommandos: special groups of prisoners who will help run the gas chambers in exchange for special privileges, unheard of by Concentration Camp standards. "The Grey Zone" thus explores the life of 12th Auschwitz Sonderkommando, up to and including a major uprising in which the Sonderkommando destroyed two gas chambers after learning that they were to be killed and replaced by a new group of prisoners.
